No, IMAP and POP3 don’t have any support for multifactor authentication.
Multifactor authentication only works on Hotmail/Gmail type things are they’re primarily web based with IMAP/POP tacked on, so if a client supports them natively its not using the normal protocols.
Depending what someone considers as second/third factor, you’d either need to block access to IMAP and POP3 for all users and restrict access via webmail with a second set of credentials, or limit access to specific IP addresses, dropping POP3/IMAP access to all IPs other than a select (verified) few.
